You can do it online.

(1)Do protein sequence alignment using ClustalW:

(2)After you get the sequence alignment file, then
change it to a shading style(for publication)
alignment using BOXSHADE. The output file type
should be "RTF new". RTF is a word document type.

(3)If you want to show the alignment in a powerpoint or
publish it as a picture in a paper. You can change
RTF file to PDF through PDF writer or adobe distiller.
PDF file can then be saved as pretty picture file like
TIFF(required by paper publication) or JPEG.
